Fix build by cloning loop-engineering to /opt/ to avoid Next.js compiling it

Build loop-engineering in builder stage to fix tsc not found error

Bake loop-engineering into Dockerfile and auto-rewrite config paths

Add bash to runner environment for MCP

Install git in runner environment

Move Dockerfile to root
