Rename project from AmberFlow to AmberPrep

Add Hugging Face Spaces YAML config to README

Sync with development: Dockerfile (meeko, vina, openbabel, PYTHONPATH), amberflow package, .gitignore. Exclude Test/ (binary .ncrst not allowed on HF Hub).
