CombFold model implementation

CombinatorialAssembler/ contains the upstream C++17 combinatorial assembly implementation and its AF2trans structure-alignment helper.

Build from the repository root with:

cd model/CombinatorialAssembler
make

On the validated SCNet environment, Boost 1.53 headers and the system boost_program_options library require the old libstdc++ ABI; see the root README for the corresponding build command.
